It depends if you want to stay on or off Disney Site.
Disney Hotels are great and I highly recommend them. If you stay at a Disney hotel you get early admission to the park which is a definite plus. They are also all in walking distance to both Disneyland and California Adventure. Also, if you stay at any Disney Hotel you get an exclusive entrance into California Adventure through a courtyard of The Grand Californian Hotel, which cuts admission wait time by a lot.

It depends on what you mean by "best". For sheer quality of experience, the Grand Californian is the best by far. But that quality comes at a hefty price. You'll easily pay over $250 per night for a standard room. But I usually recommend more budget-friendly hotels, like the Howard Johnson and the Candy Cane Inn. They are both very close to the entrance, on Harbor Blvd. The HoJo has a themed pool, the only one outside the resort property.

Best hotel by FAR is the Grand California Hotel. I believe it's the only 4-star hotel in the area.
